There is an option to remove ghosts which will allow you to mark an area of the image and then select one of the exposures to use for that area rather than have the exposures merged in the selected area.
You can check out my blog and the ‘Chittenango Falls’ post to see an example. It is a 3 image bracket merged with Photomatix but the water is from the 0EV exposure.
